I used this currency exchange service and while the wait was a bit long, the exchange rate was excellent. It's a trade-off, but if you're not in a hurry, it's worth it for the good value.
Same exchanger place as at Matsuya Ginza on the 8th floor.Best rate on Ginza, BUT on Shinjuku you get 1.5 yen better rate, it you need to change 1000$ or more, consider short trip there

Much better prices and less risk than the automated machines or other offices. I always look up Wold Currency places in Japan before going anywhere else. The service is bit slow but it works and worth the wait. You need to have your passport with you and you have to fill out the form before getting in line. I bought ¥ from €.
